Yes, I think it'd be better to add a mechanism like

(put 'eglot--managed-mode 'desktop-inhibit t)

or the like, and get rid of

(defcustom desktop-minor-mode-table
  '((defining-kbd-macro nil)
    (isearch-mode nil)
    (vc-mode nil)
...

which is used for the same thing.
