Yes, it makes the following sequence ambiguous:

C-x @ M S C %

But how do I enter M-C-S ?   Not like this:

C-x @ M C S



Maybe this would work:

C-x @ m @ c @ S %         => M-C-S-%

C-x @ m @ c @ S s         => M-C-S

C-x @ m @ c @ S @ @       => M-C-S-@



A little more cryptic would be to let a control char mean to add
modifier and read one more modifier:

C-x @ C-m C-c S %  => M-C-S-%



Or we could add an explicit group operator:

C-x @ ( m c S ) %

or to make it easier to type:

C-x @ @ m c S @ %

or (if we apply modifiers to a non-letter key):

C-x @ @ m c S %           => M-C-S-%

C-x @ @ m c S @ s         => M-C-S

C-x @ @ m c S @ @         => M-C-S-@
