I don't have nnmaildir installed, so I can't test this.
Could you check whether nnmaildir-request-set-mark is called, and if so,
what goes wrong?

I have rebuilt my MAILDIRs (a bit of hassle but I need to get it done
quickly) and the problem is gone. So I cannot reproduce it anymore.
