The variable to set is `org-file-apps'.
Here's what I have currently:

(setq org-file-apps '((auto-mode . emacs)
		      ("\\.x?html?\\'" . "firefox %s")
		      ("\\.pdf\\'" . "evince \"%s\"")
                      ("\\.pdf::\\([0-9]+\\)\\'" . "evince \"%s\" -p %1")
                      ("\\.pdf.xoj" . "xournal %s")))

Just change evince to your favorite viewer.
And make sure that you're calling `org-return' to open (it's bound to C-m).
