Hi Everyone,
I have recently had to split my mail in to two imap accounts.
Up until now I have been using notmuch with no issues with one account
and offlineimap.
All my email is under ~/MAIL.
I can configure offlineimap with two accounts each in a different
directory. However I am not sure how I can configure notmuch to work in
this way? If anyone has any tips or pointers that would be greatly
appreciated. I presume what I need to do is to move my two maildirs
under a common directory and tell notmuch to index that? Or is there a
way to have notmuch look at multiple maildirs?

Hi, Burt. Notmuch indexes everything recursively under the top-level
directory specified in the notmuch database.path config variable. If
~/MAIL is your primary directory, then as long as offlineimap delivers
mail from all imap accounts to directories under that path, then there
should be no problem.

I have such a setup. Just configure offlineimap to use a separate subdirectory under ~/MAIL for either account and configure database path for notmuch to be ~/MAIL.
