Yes. The user.other_email configuration entry should do that.

For example, in ~/.notmuch-config:

[user]
name=Alan Schmitt
primary_email=alan.schmitt@polytechnique.org
other_email=alan.schmitt@inria.fr,alan.schmitt@irisa.fr,president@lemondedujeu.org"
