Running the user's command as root worked. However it did not fix
roots command. system reconfigure using the user command did, however,
fix roots command and I seem to be back to having a working system.

Could you run ‘guix pull’ as root using your user’s ‘guix’ command?
You can do that with:
~USER/.config/current/bin/guix pull
(Replace “USER” with the actual user name.)
