Because that=E2=80=99s what I think :) Only =E2=80=98pybedtools=E2=80=99 uses the =E2=80=98bedtools=E2=80=99 pac= kage, and only =E2=80=98clipper=E2=80=99 uses =E2=80=98pybedtools=E2=80=99. =E2=80=98pybedtools=E2=80=99 is unlikely t= o be affected by a change in command line behaviour. ~~ Ricardo
