Hi,
Can I start eshell running as root through my normal user emacs, so
that I have a root shell as one of my buffers? Or do I just have to
have a separate emacs/xterm running as root?

<plug> Tramp can edit files as root, using /bin/su or sudo. </plug>
There is some support for executing shell commands, but it's not perfect.

You have to have a separate Emacs running as root. Since Eshell is
not a subprocess, there is no way to change its effective user id.
The process so changed would be Emacs itself.
