In my .Xdefaults the following code effects mouse popups.
Emacs*popup.foreground: black
Emacs*popup.background: LightGray
However, it does not effect the popups that query whether you want to
continue to delete a modified buffer. What environment setting would
effect these type of popups?

These work for me with C-Mouse-1, etc.
Emacs.menu*.foreground: black
Emacs.menu*.background: LightGray
