You only get that message if you actually use the Customize form based
interface.  If you use the Customize form based interface, the message
is useful.  If you don't use it, the message is not useful, but you
will not see it either.

You have that "right" (since you already have code in your .emacs that
do exactly that), but Emacs should have not contain extra code to
support functions that are never useful to any people, but does things
only people who do not know what they are doing believe is a good
idea.

Remember that you have only been able to name a *single* variable
where setting custom-saved manually from .emacs is useful in any
sense, and that variable has been *deliberately* made hard to set from
.emacs.

Emacs should provide functions because they are useful, and not for
any other reasons, including philosophical reasons.
