When ever I use gnus, I am prompted with this question:

"Gnus auto-save file exists. Do you want to read it?"

Whether I say yes or no, emacs does the same thing. It says "nntp read:" 
followed by a certain number of kilobytes. I have to wait until this 
process is complete before I can do anything. I think it is actually 
fetching a list of newsgroups which it has already fetched several times.

Also, emacs forgets the newsgroups to which I have subscribed after I close 
out of it.

Is there a way to bypass this and simply go to a list of groups to which I 
have subscribed?

OK. Let me modify this slightly.

If I respond to "Gnus auto-save file exists. Do you want to read it?" with 
"yes", then Gnus reads a file which tells it which newsgroups I am 
subscribed to. However, I still have to wait for the "nntp read:" download, 
which takes several minutes. Is there anyway to bypass "nntp read."? Also, 
can I configure emacs so that it automatically reads the start-up file with 
my newsgroup subcriptions?

You need to hit 'q', when you want to quit Gnus.  Otherwise Gnus gets
angry.  Do you still experience the problem when you quit Gnus properly?

It fetches the list of new articles and new groups from the news
server. By bypassing you won't see which new articles has arrived. If
the time bothers you, switch to a faster server.

It does by default. It reads .newsrc.eld which contains this
information plus which articles are read, unread, ticked etc.

As Jesper Harder pointed out, quit Gnus with q, when you do so, Gnus
saves the current status to .newsrc.eld and the question about
auto-saved files will disapear (if that's the reason for their existance).

You can also save the status by pressing 's' in the Group buffer.

Well, Gnus _does_ write the auto-save file...

Do you still have the problem that Gnus wants to download the active
file?

Nope. The problem is solved. I get a message at the bottom of the
screen which says "reading active file," and then I very quickly see a
list of newsgroups to which I have subscribed.
