I believe the issue is not about eliminating the ^M characters as such. The program is clearly using the CR character to overwrite its earlier output. Jean probably wants to obtain that effect in an Emacs shell buffer =E2=80=94 seeing only the last string output to a line. To achieve that, I=E2=80=99d probably try adding a font-lock pattern of .*\= r and fontify it with an invisible face.
