Not able to reproduce on 25.0.95, perhaps it was fixed?  The bug
description is bit sparse, here is what I tried:

emacs -Q -l package-x
M-x package-upload-file RET superfrobnicator.tar RET upload-dir RET desc RET

resulting in upload-dir/superfrobnicator-1.3.tar
