Ah -- Stefan and Óscar, you might be misunderstanding?

This only changes the configuration in the current repository (your local Emacs repository).  It's not changing your ~/.gitconfig -- that is, running Emacs's autogen.sh won't suddenly affect git's behavior in other repositories on your box.  You would have to pass '--global' to cause it to take effect in your ~/.gitconfig.

Also, note that autogen.sh was *already* modifying the repository-local git config.  Search for "Configure 'git diff' hunk header format" in autogen.sh.
