Is there any particular reason for Gnus to have its own .dir-locals.el
file?
$ cat ./lisp/gnus/.dir-locals.el
((emacs-lisp-mode . ((show-trailing-whitespace . t))))
;; Local Variables:
;; no-byte-compile: t
;; End:
If the setting `show-trailing-whitespace' is useful, shouldn't it rather
be moved to apply to the top level .dir-locals.el file?

No, go ahead and remove it.

I think using that setting should be up to the individual developer.
