do the following:
  touch bidule.el
  emacs --no-init-file --no-site-file ./bidule.el
  while the splash screen is there, click mouse-left (to see the file)
  click on  Help -> Search Documentation -> Find Command by Name ...
   this click has no effect.

It looks like there is one way or another a strange interaction between
the splash screen, the emacs lisp mode, the click and the Help menu.

Note that when I use bidule.txt instead of bidule.el, it works.
If I do not give a filename arg, and just clicks in the splash screen,
then it works

Note that the same actions do not cause a problem on an emacs 22
compiled on gnu/linux (Red Hat Enterprise Linux AS release 3 (Taroon Update 4))
with X toolkit, while this emacs 22 (on hp-ux) has been compiled with Motif.

I can't reproduce this bug on the released Emacs version:
GNU Emacs 22.1.1 (x86_64-pc-linux-gnu, GTK+ Version 2.10.13)

And after recent changes in startup.el I suspect it will be not
reproducible at all, since now mouse clicks on the startup screen
don't hide it (unless clicked on a link).

The OP did say it was only with the motif toolkit.

It still happens for me:

configure --with-x-toolkit=motif
touch 1.el 1.txt
emacs -q --no-site-file 1.txt
C-x k to kill splash (ugh, BTW)
Hold down mouse 1 over Help menu, move down to Search Documentation.
Sub menu appears straight away, navigate to Find Command by name,
release mouse, command runs.

Repeat with 1.el:
Hold down mouse 1 over Help menu, move down to Search Documentation.
Sub menu does not appear. It does appear if I release the mouse. Then
clicking on Find command by name does nothing.

Weird...
