do you have a [Gmail] dir in the ~/mail/gmail directory? If so then try the
following config:
(nnmaildir "gmail" (directory "~/mail/gmail/[Gmail]")
(gnus-search-engine gnus-search-notmuch
(config-file "/home/alex/.notmuch-config-gmail")
(remove-prefix "~/mail/gmail/[Gmail]"))
