How about /etc/X11/app-defaults or /usr/lib/X11/app-defaults?
Do you have any of these environment variables set:
XAPPLRESDIR, XUSERFILESEARCHPATH, XFILESEARCHPATH, XENVIRONMENT?
How about /usr/lib/X11/Xresources?
Also, check out
% xrdb -query
Make sure all these places aren't setting any X resource that applies to Emacs.
