I have similar problems.  No matter what customization I do, it goes 
away - despite being in my init file!  I wind up with Emacs just as it 
was originally handed to me.  Whatever customizations I make are there 
for the duration of my session, but that is it!  I'm also running 21.2 
-- 21.2.1 to be precise.  I'm about to yank my hair out on this - 
someone please give us a heads-up!

If you're running KDE as your desktop environment, you need to read the 
problems file by clicking on Help -> Emacs Known Problems (C-h p).  KDE 
is giving you severe pain ... that was my problem anyway.  Just search 
for "face" in the problem file - you'll see it.
