I found https://bugs.kde.org/show_bug.cgi?id=187718, but that discussion focuses (no pun intended) on kde. I had the very same problem. If focus-follows-mouse is non-nil on your system please have a look at http://debbugs.gnu.org/cgi/bugreport.cgi?bug=7553 Perhaps setting focus-follows-mouse to nil helps.
