Normally I can cut chinese big5 from mozilla and paste it into emacs
with the mouse. However if the file is unicode, I must first paste
into a x(cin)term running bash and tell bash to echo that line, then cut
and paste it into emacs. [All under icewm].
The problem is not that emacs has a mess on C-y, but that it just
recalls the last thing as if I had never did the cut in mozilla.
After it starts, in seems it affects the rest of the session.

Could you please try the latest CVS code (HEAD trunk)? We
made some improvement in handling a selection of type
UTF8_STRING (newly introdcued by XFree86 4.?). Your problem
may be related to it.
