Can you please give an example of this? I just tried to test with (setq
debug-on-error t) and then M-x customize-option, debug-on-error. The
customize GUI worked and I could change and save debug-on-error.

There seem to be something I do not understand. Maybe you are referring to
what custom-set-variables does when custom-file is loaded?
