Thanks for the tip. I was able to create an .Xmodmap file, containing
keycode 115 = Super_L
remove mod4 = Super_L
add mod3 = Super_L
keycode 117 = Super_R
remove mod4 = Super_R
add mod3 = Super_R
and now, after running that, emacs sees Hyper and Super as different keys.
I'm very happy.
