Does anyone know what in the Emacs source is responsible for creating
~/.emacs.d. I want to block it unconditionally.

Many things, and there are more coming at every release.

I think you're doomed. Better embrace it and move all your Emacs
~/.<blabla> files to ~/.emacs.d/ (e.g. ~/.emacs -> ~/.emacs.d/init.el).
