that works beautifully, thanks! However, there are a few files in one directory with no corresponding files in the other directory - they are easy to miss in my case (1000+ files). I luckily knew about them so I noticed that ediff-directories does not list them - is that by design?

Yes, AFAIK. If you want to have it changed, you might write a wishlist
request via "M-x report-emacs-bug".

Yes :-)
IIRC, we have patched `ediff-same-file-contents' last year in order to
make it working for remote directories. So it might work only for Emacs
24.3 or later.

I feel obligated to mention this: I have used tramp for many years now,
and it never ceases to amaze me how it makes working with remote files
and directories such a pleasure in so many different contexts.
