I filed two bug reports about these problems some time ago: 24.1.50; Suggestion: Let M-i in isearch cycle `search-invisible' feature request: `isearch-query-replace' should open invisible text Sadly, both things were not yet realized. But nevertheless I think it would be good if we could find a solution for the whole of Emacs, not only for Org. I think org is not very special in that regards, this issue also applies e.g. for hs-minor-mode. Although I'm not against a temporary solution for org-mode alone. Regards, Michael.
