There has to be something amiss in the OP's setup. I use emacs in a
terminal (xterm) all the time and experience no "copy/paste" issues. One
thing I had to do though was to fix the 'Alt' key by putting
`XTerm*metaSendsEscape: true' in my ~/.Xdefaults
