Maybe look at `gnus-sort-gathered-threads-function? Here's what I use:

(setq gnus-thread-sort-functions '(gnus-thread-sort-by-number
				   gnus-thread-sort-by-most-recent-date)
      gnus-sort-gathered-threads-function 'gnus-thread-sort-by-date)
