I don't think gnus-topic-move-group is saved before gnus exits. Is this
the case? Is there any way to make these changes permanent without
exiting gnus?

Let's see: In gnus-topic.el, in
`gnus-topic-move-group',

there is (gnus-topic-enter-dribble),

and in `gnus-topic-enter-dribble' there is
`gnus-dribble-enter',

and in gnus-start.el, there is `gnus-dribble-save'

- worth checking out?
