Maybe, but it still works for the example given:
> echo 'pointer = 1 3 2' |xmodmap - 1>/dev/null 2>&1
(though the OP clarified he wants to do this only in emacs)
The xinput equivalent is:
xinput --set-button-map <device> 1 3 2
though one needs to find what <device> is.
