A lot of writable files in shell become read only in emacs, or
even being denied to read. For a txt file, I used toggle-read-only to
change it to writable and save it again (after making a fake
change). "ls -l" shows no difference except in the time stamp. Does
anyone have an idea of what is wrong?

That could happen for RCS-controlled files.
