Have you tried `raise-frame' on one of the Ediff hooks?
Ediff has a bunch of hooks that you can take a look at.
Here are two that might help:
`ediff-(after|before)-setup-control-frame-hook'
`ediff-(after|before)-setup-windows-hook'
