Using Emacs 22.0.5:
#1. How would one go about having emacs open a set of files at
startup, from one dir, but not all the files in that dir?
#2. How would one go about doing this dynamically? In other words
with the set of files which were last being edited?

Concerning #2 I can think of two possibilities: recentf (which is now
part of emacs 22), and session-el
(http://emacs-session.sourceforge.net). I don't know whether these
actually do what you want, but they may.

That depends on your shell:
emacs foo*.el *.java
emacs `cat list_of_interesting_files`
