To check: Right-click on the WM title bar of an Emacs window, choose Attributes, then "Icon and Initial Workspace" from the menu. Is the "Initial Workspace" item set to "Nowhere in particular"? And just to add my tuppence worth to the whole "mode-line" business, I have put the time and date in a mode-line tooltip via display-time-string-forms, which saves space in the mode-line and stops me clock-watching, as the clock only appears when I want it to. No use for console mode of course though, as has been said.
