I have in ~/.emacs.d/init.el:

(load "~/.emacs.d/custom.el")

and in ~/.emacs.d/custom.el I have:
 '(custom-file "~/.emacs.d/custom.el")

and that works well. Customized options are written in  '(custom-file "~/.emacs.d/custom.el")
