But it does. `byte-recompile-directory' emits 3 messages per file
being compiled ("Checking", "Compiling", and "Wrote"), and 1 message
per file not to be compiled ("Checking").
These are not under the control of package.el, and I'd appreciate if
someone could do something about them.

Maybe only print to the compilation buffer, or only message when the
command was called interactively.
