Where do you define clisp-bug-reference-url-format?  In your init file?
If so, you could probably add

  (put 'bug-reference-url-format 'safe-local-variable
       (lambda (s) (or (stringp s)
                       (eq s 'clisp-bug-reference-url-format))))

at the same place.
