I didn’t test it, but given that said subordination is just a
matter of a few lines in the respective .git/config, something
along the lines below is ought to work.
$ git clone -- emacs-1 emacs-2
$ cp --backup=t -- emacs-1/.git/config emacs-2/.git/config
$
