I also think so. 

For me, using both a ~/.emacs.el and a ~/.emacs-custom.el is precisely
useful only because you have to edit the first one by hand and you can
leave the second one behind the curtain, you can even forget about it.

Having to forget about more than one file will make it harder to
remember the location of these files for the few occasions where
you'll have to edit them manually...
