I posted a partial fix in:
http://lists.gnu.org/archive/html/emacs-devel/2017-03/msg00082.html

Should autogen.sh handle updates to nt/gnulib.mk rather than just
initial creation ? If so, perhaps it should be using move-if-change when
generating this file.
