The configure script requires version 0.6.3 of tree-sitter, which is
the version declared by the pkg-config file that comes with
tree-sitter 0.20.7. So I don't think I understand why you see 0.6.1.
Are you sure you have tree-sitter 0.20.7 installed, not an earlier
version?
I can tell you that I build both the master and the emacs-29 branch
with tree-sitter v0.20.7, and I have no problems like the ones you
describe.
