Hmm... I can reproduce the problem in the following way:
emacs -Q
M-: (run-with-timer 5 nil (lambda () (message "hello"))) RET
M-x
after 5 seconds the M-x prompt is replaced by "hello" and will only
return when you type something on the keyboard.
