In GNU Emacs 24.0.50.3 (x86_64-unknown-linux-gnu, X toolkit)
 of 2011-02-14 on tbox

why isn't system-name the fqdn sometimes?
current development version:
emacs-version
"24.0.50.1"
system-name
"sysu76"

comes with ubuntu:
emacs-version
"22.2.1"
system-name
"sysu76.podval.org"

on a different machine (tbox), the development version reports the fqdn,
so I suspect that this partly depends on the system configuration.
however, the system-name is advertised to be the fqdn, so all available
methods should be used one by one until fqdn is acquired.

You can try tracing init_system_name in sysdep.c to see where the
difference comes from.

Where do you see fqdn advertised?

    C-h f system-name

    Return the host name of the machine you are running on, as a string.

    C-h i m elisp RET
    i system-name RET

    This function returns the name of the machine you are running on.
