dear Mr. Luebbers,
regarding the questions that have been risen:
1.) I am running kde, not gnome (see the "Betreff" line of my email)

2.) "save your desktop configuration" is a kde option to ensure that the applications you are using currently will show at the very same window positions in the very same state (iconified / not iconified) the next time you log in.

I have tested with suse 9.3 and opensuse 10.2 and opensuse 10.3. All behave identically.
Starting an _old_ emacs version (like the one that comes initially with suse 9.3) with emacs --iconic and saving the desktop ensures that emacs will show in the taskbar only every time you log in. 

Starting the new emacs version with emacs --iconic and saving the desktop will ensure that emacs always starts "on top", no matter what you do. You see when logging in that emacs iconifies and rises forth and back several times - this has been added as a commentary to my bugzilla entry at Novell (#342385)

IMHO this is not the expected behaviour as emacs is the only application that behaves this way. And since it is restricted to the gtk variant something must have happened in between.

However, I can only do "phenomenology", my programming skills are not appropriate to suggest a fix or a patch.
