With input method latin-1-postfix, I typed a~. It was recognized
as a valid combination, but it gave me an ordinary a.

I cannot reproduce that here. Are you sure it's not a font problem? Do
other combinations work?

I cannot reproduce that here. Are you sure it's not a font problem?
Indeed, that's what it is!
I checked that with C-x = , and I thought I had confirmed it was not
the right character. But now I see I misunderstood the output I saw,
and it was the right character. I stared straight at it and
didn't see.

If that was the result of C-u C-x = on that character, then the
character was correctly inserted, which leaves font issues. Was it in
an X window, or terminal? Are you able to determine which font was
being used?
