Let's say I am in a full screen window, that is I have done a C-x 1 .
Say I am in a *shell* window, and I do something that causes a
*Choices* window to pop up covering 1/2 the screen.  OK, I make my
choice, but the window stays, obliterating 1/2 the screen until I must
do another C-x 1.

On the other hand if I do C-h m I do like the window to stay split.

So: the *Choices* buffer should go away real soon just like you've now
rigged up small *Shell Command Output* buffers to do.  Of course with
a variable to turn this new behaviour off just in case.
