The scene: you have just done (shell-command "pwd") or any other shell
command that just leaves a line in the minibuffer. You reach down
with the mouse to copy part of the output... you should be allowed to here.

That's not the minibuffer, it's the echo area. It's only the minibuffer
when you're responding to a prompt down there.
The stuff that's displayed in the echo area is intentionally transient.
However, it's saved in the *Messages* buffer, so you can go there and
copy it.

In the CVS version of Emacs, mouse-1 click on the message will
automatically pop the *Messages* buffer to one of the windows.
