Other programs seem to issue a global grab while posting the menu, so the keyboard shortcuts don't reach the window manager, and no Desktop switching takes place until the menu is unposted. It might be good for Emacs to do this--do you know how? How come the toolkit doesn't do this for all apps if this is the best thing to do?
