A much simplified version of the original problem, but still a bug:

Create a file test.el with the following contents:

(defun f (x y)
  (flet ((+ (a b) (- a b)))
    (+ x y)))

Bytecompile it and load f.elc.

Evaluate the expression (f 1 2). This should yield -1, but the result
will be 3.
